Denis Suarez and Paulinho came from the bench to earn Barcelona three points after trailing from a Shibasaki stunner.
The first shot of game fell to Getafe's Molina in the second minute who shot straight at Marc-Andre Ter Stegen.
In the 16th minute Getafe squandered a great opportunity to grab the lead after Molina failed to connect to Baku Shibasaki's deflected cross.
Ousmane Dembele was forced off the field with a suspected hamstring injury halfway through the first half and was replaced by Gerard Deulofeu.
Japanese international Shibasaki took matters into his own hands as he opened the scoring for Getafe with a spectacular volley from the edge of the box in the 39th minute, 1-0.
In first half stoppage time Guaita produced a good save to turn Lionel Messi's free kick away for a corner.
Halftime substitute Denis Suarez curled in the equaliser from inside the box after being set-up by Sergi Roberto in the 62nd minute, 1-1.
With time running out Barcelona coach Ernesto Valverde introduced Paulinho in the 78th minute.
Paulinho then grabbed the winner after powering through the Getafe defence before smashing home from an acute angle with six minutes remaining,2-1.
